Over the years, whenever I have had persistent knee pain while running, I always change shoes. If I change to a pair of running shoes that I "don't like" (don't feel as comfortable), the pain goes away. It must have something to do with getting into some kind of stride habit. So now I keep two or three "different" types of shoes around (support, cushion, curved last, straight last, flexible, stiff) and change often. Hope that helps.
